After the events of Operation: Galactic Storm (during which the Earth got drawn into a conflict between the Kree and Sh'iar empires) the top brass at SHIELD decided it needed dedicated staff for dealing with threats that were not of this Earth. Two new agencies were created: SWORD (Sentient World Observation and Response Department) and ARMOR (Altered Reality Monitoring and Operational Response).

S.W.O.R.D. exists to deal with extraterrestrial threats to the planet Earth. It also handles diplomatic and immigration functions as well. Chances are, if you are an alien living on Earth, at some point you have dealt with S.W.O.R.D.. The agency works with the X-Men, the Avengers, SHIELD, the United Nations, and world governments to ensure that the only aliens who remain on Earth are the ones who are beneficial to mankind.

A.R.M.O.R., on the other hand, deals with threats that come from outside reality. This includes both extra-dimensional threats such as Nightmare and the Mindless Ones and threats from alternate universes, such as zombie virusi and the like. Like SWORD, ARMOR also monitors extradimensional visitors who reside on Earth. Unlike SWORD, ARMOR doesn't run an immigration service. ARMOR is secretive and prefers not to advertise their existence. They simply keep tabs and, if things get out of hand, they set wheels into motion.
